You're basing your argument on a false premise. Most dictatorships, secular or nor, shed blood to maintain their hold on power. That includes both theocracies and the "athiest" states you point to (Nazi Germany, the Soviet Union, Fascist Italy, Red China, etc.). Secular or theocratic, genocide is likely to happen in any totalitarian state. Your logic is flawed on who has killed more due to grouping. Muslims and Catholics killed people because of their religion. They ran the massacres because they felt obligated to by religion. Only major atheist massacre, where atheists were killing due to religious reasons, was china slaughtering monks, and that wasn't even that big.

In Luke 12:47, Jesus says that the slaves should be beaten (just the obedient ones, not as much). In Luke 19:27, Jesus says that all who oppose his rule and lordship are to be brought to his feet and killed in front of him. Don't preach of that loving Jesus crap to us. You can't throw murder on a group of people, human nature dictates hostility to those different from us...its circumstances that make this so. It seems that the differnce between a cold, hard fact and a logically flawed assertion is as elusive to you as the difference between repressive dictators and atheists. Your assertion about how many people atheists have killed rests on a number of logical fallacies, including a strawman, a selected sample, and a variant on the false dichtomy.
These dictatorships repress any political opponent, especialy organized religion. It is a means of controlling and centralizing power and authority. Many countries have and do operate as a theocracy, rigidly enforcing one belief system on pain of death. These are very similar to dictatorships, but the political dogma is replaced my a central, usually State church. Both ideologies have been responsible for history's worst genocide and massacres, and neither have anything to do with atheism.
Here's the thing- do Atheists go around trying to preach peace and love and understanding? The ones that killed people sure didn't. Christians, Muslims, and other violent religions do. It's hypocrisy. That's why liberals in government are denouncing the Foley scandal- because the Republican "moral value" platform isn't what they themselves follow at all. Atheists don't have to believe anything.
Non-religious governments are made to bring control to a group of people. It's a lot more complicated than this.

Athiesm should be defined as a seperate group with subgroups, just like the word Religion, because Athiesm is not a religion.
